Here is a comparison of the the R7 vs the River Line for the through trip for New York or North Jersey. For comparison these tips assume you are connecting from the River Line to Center City via PATCO.
 
Travel Time
R7 - Suburban Station to Trenton 50 minutes
River Line and PATCO - 15th and Locust to Trenton 80 to 90 minutes
 
Last Train (via Center City)
Via PATCO - 8:40pm Sunday (11:45 pm on Saturdays)
R7 - 11 to 12pm

Round Trip Fare - Center City to Trenton
R7 - $14 
River Line/PATCO - $4.50
 
Off-Peak Frequency
R7 - Hourly
River Line -30 minutes

Bike Access
R7 - No bikes on Peak Direction Trains
River Line and PATCO - Bikes allowed on all trains

Bike Storage
PATCO - Hold your bike in the unused doorway
River LINE - On hanging bike racks
R7 - In the wheelchair space or the center seats if available, this can be a problem on friday and weekend trains 
 
Bike Capacity
River Line - 6 -12 bike racks per train
PATCO - Depends on passenger loads
SEPTA -  2 bikes per train, up to 5 bikes are allowed on weekends however crowding on the R7 often forces conductors to limit bicycles.
