That is not the intention.  I routinely use coot without having setup CCP4.

Hmm... That sounds like the Refmac monomer library is not correctly installed then and is consistent with 1).

$prefix/lib/data/monomers

Maybe it changed.

Not intentionally.

None of this is a big deal, just surprising.  Obviously, having coot installed 
without ccp4
is a bit unusual, although having a standalone coot (say, for teaching purposes 
on a flash
drive) is not completely unimaginable.
