I think that the current approach is the right one: having settings in a different subfolder. I can think of two reasons:
1) Some people share their workstations with others by using different accounts
2) Not everyone runs its OS with admin rights all the time (that's one of the reasons Windows users are more likely to get malware: before Vista Windows would default to give you admin rights during installation). Some people might want to have the CSpace binaries in a central location (Program Files in Windows, or /usr in Linux) but they don't have the right to write to those directories, only to their own home (Settings under Windows, /home in Linux).
