It seems to be not true, at least this time.

That's the content of debian/rules file:

[...]
override_dh_auto_configure:
        ln -f -s /usr/share/misc/config.guess
        ln -f -s /usr/share/misc/config.sub
        dh_auto_configure -- \
                                        --with-rawwaves=/usr/share/stk \
                                        $(CONFIGURE_FLAGS)


So config.{guess,sub} are getting updated before running the configure script.
