If you're using the SmartSynth instruments, the cutouts may well be to internal midi conflicts in your score. For example, when you say that sustained notes get cut while countermelody parts play -- if they are on the same channel, the note-on commands for the countermelody will also turn off the sustained notes. If they're on a different channel, then I'm at a loss.
