I found the problem. I was testing HFS+ compression on /sw, which is supported by the OS since Snow Leopard. It is completely transparent. However, the 3rd party tool I used (afsctool, <http://tinyurl.com/yh93alg>) obviously messed up the file system. I restored /sw from a previously made copy (thanks, Time Machine) and all is back to normal now. This also solved the problem I had with not being able to decompressing the source code using /sw/bin/gzip. Anyway, thanks to everyone who responded.
