If you select the MIME format digest you get a digest with each message
as a separate attachment. In many MUAs including Thunderbird without an
add-ons, you can open an individual message and reply to it just is if
you had received it individually.

Further, I don't understand your suggestion about adding a Reply-Link.
In a MIME format digest this shouldn't be required as I note above, and
the plain format digest is a single text/plain message so adding HTML
doesn't work.

If you think subscribing to the MIME format digest is not a solution,
please explain what the issues are with that. I suspect you are
concerned about how other peoples replies are threaded in your client,
but there will always be people who reply to a plain digest, don't edit
the subject and quote the entire digest. This is a social problem that I
don't think can be fixed in software.
