"I have been getting these tiny little pinholes in my negatives ..."

Those show up in film processing frequently, usually during stop bath or
bleach/fix. Also, they tend to form on litho film if the developer is too
dilute. They are very round and uniform, not like dust at all. Use print
spotting dye on the negative and then touch up the positive.
