Jürgen Thanks for directing me to "Graphics group", I didn't know that feature. After a quick test: it seems to help me out in remembering the scales, but only after I selected the group for a newly pasted figure. Saves some time, indeed. But this doesn't seem to help for the need to point Lyx to the subfolder - unless I'm mistaking? There are two scale factors, the one for the display of the graphic in the GUI and the one for latex typography. Can they have a tickbox to request that the two values are synchronised? If ticked, adjusting one would adjust the other to the same value. The tick could be remembered along with the other settings mentioned by Stef.
