I'm pretty sure they were shut down incorrectly.

We have a support contract with Sun and they're on top of things. But
seriously, an array that loses it's config because you shut down the
trays in an incorrect order seems so lame, especially one that costs
tens of thousands of dollars.

How were the trays shut down? 
Usually the controllers are shut down first then the shelves.

It sounds like they we shut down incorrectly - you'll have to escalated to Sun 
so they can backline to LSI to rebuild the volumes.
