I think it's a Thunderbird then a James problem.
Creating a POP3 account in Thunderbird you need to uncheck the "Use Global Inbox (store mail in Local Folder)", if you want Thunderbird to create another Folder for you account and have your messages stored in it.

Thanks, Rhys. Actually, it was a SUT (Stupid User Trick): I was using a POP
account and didn't realize that the messages were getting delivered to my
Local Store.
