PHP register_globals and LILT

We are currently in the process of implementing LILT here on Campus. I was 
wondering what other people have done about the cookies in relation to 
register_globals..  Unless we turn on Register_globals the cookies will not 
work. We run other PHP applications on the server and turning them on seems 
like a bad idea. Am I missing something here or is there another way.

 I was looking for ideas on what people have done to code around it.
