Is it really emtpy or maybe you have simply made some vfolder settings:
v2.0 had a bug: if vfolders in different io's have the same name only the
real folder of the ~/Mail dir is shown - the others are hidden but not
removed.

How did you exit xcmail? By closing you x session?
