Many programs (and especially media players and IM programs) will add themselves to your startup processes.  You can usually go into the program options themselves and stop this automatic startup.

With Yahoo Messenger, a simple way is to click the Messenger Menu when it is open and choose to Sign Out.  This will sign you out and change the YM "friends list" window to a grayed out window showing your Yahoo ID and some bullets in your Password field.  Under that, there are places to check/uncheck.  UNCHECK the one that says "Sign in automatically".  The others are user choice but if others use your computer, you may want to uncheck "Remember my ID & password" as well.

Now sign back in and when you are online, click the Messenger Menu again.  Choose Preferences off of the menu list and you should go through that menu section by section but on the General Section, the only thing I have checked is "Stand by and wait until I connect..", "Open web links in a new browser..." and "Automatically sign me in when I click a Yahoo! link in Messenger".  The others are users choice but you do NOT want to click the "Automatically start YM" since that is what you are trying to defeat now.

NOW... after you've done the above, just to make sure it stays done, you need to run Microsoft System Configuration Utility.  Click Start, then Run, then type in msconfig and OK.  Under the Startup tab, scroll down the list (you will have to expand the column for Command) and make sure the command for ".... yahoomessenger.exe" and/or "ypager.exe" are UNCHECKED. Click Apply.  Then go to the Services tab.  Put a check in the "Hide Microsoft Services" box.  Then UNCHECK the Yahoo Messenger if it is still checked there.  Click Apply.  Then close this MSCONFIG window.  You should get a little pop-up box asking if you want to restart your computer now.  You do not have to if you don't want.  BUT.. the next time you do re-boot your computer, you will get a box saying changes have been made to the start up process of your computer.  Put a check mark in the "Do not show me this again" and close it.  Don't worry, if you ever make changes to the MSCONFIG section, you will get this same start up message again.  It's to make sure that YOU made the changes and not some malicious software or other user.

Hi i want to know how i can stop Yahoo Messenger from running when i boot up my computer and have it to open only when i click on the "icon" on my desktop thanks for any advice.
