I havn't dual/multi  booted in a while, not sure I can help here.

Did you make a .deb file to install the kernel (ie. did you build the
kernel with make-kpkg)?  If so part of the dpkg -i <mykernel>.deb will
update grub.  Otherwise you get to do it by hand with update-grub.
