The lack of a standard way to indicate natural certainly is.  The lack
of a way to differentiate between lower case b and flat sign is, too,
in my opinion.

I would prefer the standard TeX commands \sharp, \flat, and \natural
to Eric's suggestions, but I think indicating accidentals in chords is
certainly a problem the standard should address.
