Although I wouldn't recommend an NGO but NITTIE Powai does have facility where students from outside Mumbai who are interning in the city can get a room for a nominal fee. In 2014, I was also interning in Mumbai for couple of months and had staid there, they charged around 6,000 for a twin sharing room. The canteen there is reasonably good, so the food thing is also pretty much sorted. Nahur is approachable through an auto rickshaw from Powai so you shouldn't have any issue commuting.
