I thought /proc/acpi/wakeup was only supposed to apply during system sleep states (standby/S1, STR/S3, swsusp/S4) not during runtime/S0 ... since only during system sleep states has acpi_pm_enter() been called, and thus ACPI told to use those wakeup controls. So I don't see why /proc/acpi/wakeup would affect runtime wakeup events at all... (Of course, maybe that's part of the problem ...)
