If the hpet is disabled, the PIT time will be used and the system is fine. If the boot option of "acpi_skip_timer_override" is added, the timer interrupt override entry is ignored. In such case the hpet can work well. Maybe this is related with BIOS bug. Will you please boot the system with the boot option of "idle=poll printk.time=1" and attach the output of dmesg?
