I think I know what is going on here.

To be able to set the fan you need to specify thinkpad_acpi.fan_control=1 on
the kernel commandline (or through modprobe.conf). I think this is somehow now
longer happening for you.

What is the output of:

cat /sys/module/thinkpad_acpi/parameters/fan_control

?
