Shorter is better, IMO. Now, you *could*, although I haven't tried it, do a non-contiguous forest using a contiguous namespace. This might get a little convoluted...
In other words, it should be possible to create the root domain as root.example.net. Once that's complete, you should be able to install the second domain as example.net, choosing to create a new tree in an existing forest. There is no theoretically reason this can't work, unless there are some underlying, strict hierarchical issues within AD that I haven't seen before, but I doubt its that bad.
