I think Tomasz is on the right track. The fact that the DC in question holds the Domain Master FSMO should not make any difference, so it must be something else about this DC.
It is likely that logons will be slow if there are no other on-site GCs available. The GC is required during logon to enumerate universal group membership. If clients are being serviced by an off-site GC then it is very likely that logons will be slow. If GC availability is not the issue then look at what else the DC has (e.g. DNS Server).
