GPO's support the use of .MST answer files (transforms), there are also many utilities around that create before/after snapshots and generate an .MSI package from the installed files (WinINSTALL, Wise Studio etc.), so there are a lot of ways to get around what's supported "Out-of-the-box" and what needs a little bit of effort :)
It would probably be better if you were to give a specific application as an example as long as it is not a custom application and someone may be able to relate better to that. That's just my $0.02 though.
