'Is the older version of Exmerge compatible' with Exchange
2003? Sure. It's just MAPI (for the most part). Not to say you
won't have some quirks some up.
What's the reason you want to go after the messages this
way? Have you considered using your Anti-Virus program? Many of them
will do this and are way more efficient since they have to touch the messages
anyway.

Is anyone aware of a utility that can be used to extract a message from the Exchange IS using the message ID as the search criteria (which is visible from the Message Tracking center)?
I am looking for a utility similar to Exmerge with the ability to extract a message from the IS, but which is not associated to a mailbox. I would assume that the message ID string is unique for each message so I thought there might be something but I am having problems finding anything with that functionality. I know with the older version of Exmerge (command-line based) it does not prompt for a mailbox and searches the entire IS, but is this older version compatible with Exchange 2003?
