First, you'll need to ensure that both short and long name (DNS and netbios) visibility exists:
 
 
I honestly don't know if you need to run domain prep for domain B or not. I don't think so. But after following the above KB, you can create a RUS for Domain B, and then you should be able to create recipient policies for that domain.

Anyone out there know how to create a recipient policy for a domain – AND – the exchange server is in a different domain. 

 

Security root (empty root)

Child Domain A – has exchange

Child Domain B – I want to create a separate recipient policy for users in this domain

 

Any help is greatly appreciated!
