I went through this exact thing, only had 1 child domain but the http://support.microsoft.com/default.aspx?kbid=325379 article reference is what I followed to the letter.  One thing that did get me was external time source and having a bunch of machines that didn't follow just getting time source recommendations from microsoft.  This caused a few days of going through machines that clearing NTP settings so they'd sync up to the forest root PDC emulator.   Not sure if you use SMS but also ran into that too, pray you don't have SMS 2.0.   Other lessons learned is not having enough RAM in the domain controllers initially, if you have a large user base i'd recommend having enough ram 4 gig or more so you can use the /3GB switch so AD will load entire db into memory.

Looking to bring up a 2003 DC into my existing 2000 Forest.
The 2003 DC will be just a DC/GC no FSMO Role holder.
My current configuration is empty root forest, (1) root domain with 3 DC's including of course the schema master, 2 child domains with (20) DC's in one and (2) DC's in the other. (Native 2000). The 2003 server will reside in the child domain with (20) DC's.
We are running Exchange 2003, and Sharepoint 2001 that uses AD.\
I understand I have to extend the schema master by running forest prep and on the schema master and domain prep on each Infrastructure Master in each child Domain.
Has anyone had any issues, that I need to be aware of.
