Jose, Storing the DNS in an application partition, much as Aric has already mentioned, is going to have some impact - however the question is on what.
Because it is a different partition, there is going to be the ability to manage that replication to a more granular level because of the more limited replication topology for DNS only. However, it's questionable as to what the impact really would be, given the number of variables that might be involved. If you really want to impact the replication of AD in a positive way - get all of your domains to Server 2003 and raise the Forest Functional level. This will kick in the much more optimized AD Replication. HTH!
