It has that general recommendation because most people don't want branch DC's to provide automatic site coverage to other sites and they don't want them to register their generic SRV records so users/clients from one branch doesn't try to contact a DC in another branch when their local DC is down. You normally only want the hub DC's to do these things. In your case it looks like it was an issue because of your decision to not place a DC of each domain in each hub site. The deployment guide primarily provides guidance, not absolute statements. You'll have to tailor it to your specific environment.
