Right off the top of my head - Startup and logon scripts work beautifully for this purpose.
However, that's a 10 second comment - there might be more ways. If I think of it, I'll let you know. However, I can't recall (again, OTOH) where the environment variables are stored - which might affect what you can manipulate them with.
