I have now resolved this issue,

For the record in the search/index/advanced options select properties and 
configure the option to search unknown file extensions. You do not have to 
configure indexing.

Does anone know why, when I am using the XP search feature to query the 
contents of a file, it will not work if the file has a .qry extension? If I 
change the *.qry to *.txt file I can search the content with no issue.
