There are some important changes when you run adprep /domainprep (the Everyone group change in particular), but the domain functional level will remain at 0 until all the DCs in the domain have been upgraded to 2003 and the level is raised.
Antonio, I would suggest you have a look at this link covering preparation for installing the first Windows Server 2003 DC in the domain. http://www.petri.co.il/windows_2003_adprep.htm In particular, you should ensure that your 2000 DCs are SP3 or later (preferably 4).
