Its not a problem to do this. Both will end up running at roughly the same time (independent of one another) and by default will run asynchronous to the Explorer shell being up and available (i.e. before the user sees their desktop). So, just make that you are not relying on one script completing before the other runs.

What happends if you have 2 different logon scripts for users-
one in the legacy location and one in a domain GPO?
 
how do they execute?
does one start sooner?
are there any issues with doing things this way for a short time period?
 
Both scripts do completley different things.
