Good assessment.
When you have the machines cleaned up, Adobe supplies a deployment preparation tool for this exact purpose. You will have to do a bit of Googling for it.
NEVER edit or repackage an existing MSI (not possible in every case). Always create a transform which can be applied against the original MSI. Buy a proper suite such as Wise Application Studio for enterprise software deployment.
