Probably some of the installed applications re-assigned the .pl extension to be ran by another program than perl. (A text editor for example).
I have also noticed that ruby installer sets some environment variables that affect the way some perl program works, and I also had an issue with cpan that displayed a warning message (after I've installed ruby) because of a certain environment variable that was set.
