if you're using media encoder then why not make a WMV file? or an mpeg2? or use the h.264 codec and either make a MOV or an MP4. one thing to consider is using audio compression and on both audio and video use VBR and lower the bitrate to something that will deliver a good quality picture. also use a smaller frame size.
