why dont you try using AP Pro 1.5 or 2.0 ?
that new version can handle almost many type of converted file.

i had do the same thing. I used Adobe Converter to convert an mpeg 
clip to avi. Then i import the files into the AP Pro 1.5 bin, and 
everyting goes well.
