Output to AVI either uncompressed or with a lossless
compression codec, then use a 3rd party MPEG2
compressor like Tsunami MPEGenc which can do 2-pass
VBR (Variable BitRate) encoding. Some can do more
passes on VBR.

2 pass VBR first scans the entire video to figure out
the optimal compression for every part of the file,
then it compresses on the second pass using the data
gathered on the first pass.

AP 6.5 is just not suited for working with MPEG or any
other lossy compressed format. Just try editing MPEG2
with AP 6.5 on even a 2Ghz PC.
