Tom, if possible, don't use Adobe Media Encoder. That encoder is for creating 
finished products that don't need to be edited again. (For the most part.)  

I think you would be better served exporting from File > Export > Movie, and 
then choosing a Quicktime Movie. If it is DV video you are working with, there 
is a DV codec to chose with the QT format.

The encoding process depends heavily on the output format/codec used, and 
number of effects, as well as how close the original format matches the output 
format. It should be faster than realtime, but it's hard to predict with so 
many variables and not knowing your setup more intimately.
