This is almost certainly to do with the restrictions placed on file size by FAT32. IMO FAT32 should be buried along with DOS and has no useful purpose in today's memory hungry environment. :-) Also, Windoze can be stupid at the best of times.
My HDD camcorder suffers from a similar problem. File sizes are restricted to 2Gb, so for an hour's worth of continuous video, it splits the entire 'clip' into 3 or 4 files. Your best bet is to buy one large HDD (SATA II) or two smaller ones and configure them as RAID 0, and use it/them internally formatted NTFS. Then use the external HDD as a storage area only, and transfer files to and from it outside PPro.
