In addition to backing up and restoring the system object I also backup and restore the SystemState using ntbackup. This adds an additional step to my restore process but has allowed me to consistently restore the registry and related files.

There are those that have worked out the processes necessary to make such restores work properly. (There are some who work for my company that have done so.) The basic thing to remember is that you cannot restore system objects while the system objects are being used.
