I've had a similar problem before. I've seen situations where the Exchange backup API froze/hung (pure conjecture derived from the following fixes, I know nothing about Exchange internals), and backups wouldn't work against the IS anymore, but would work against the DIR. Rarely, an old Exchange backup would still be running, and killing that process fixed the problem. If you do a tlist (reskit utility) you might have an old backup still running. More often, I had to have the Exchange admin stop Exchange and restart it, and that fixed the problem.
