We had a similar story; you will need to not restore permissions until all of the data with old permissions has expired. (You already figured that out. :> ) Archives will have a similar effect on permissions.
The only tip I have is to make sure everyone who does restores and troubleshoots problems on the servers knows about the problem and understands your solution. We had a restore shutdown a department and the server group took about an hour to find the permission problem. The obvious thing to do in future is to restore to a different area. I was wondering if anybody else has experience of this and has other tips that may be useful.
