I ran into the same problem and could solve it, the problem lays in 
different specification of uses-sdk in AndroidManifest.xml, e.g.:

Main:
...
    <uses-sdk
        android:minSdkVersion="9"
        android:targetSdkVersion="19" />
...
Lib:
...
    <uses-sdk
        android:minSdkVersion="9"
        android:targetSdkVersion="18" />
...
Results in "Unkown error merging manifest". Fix this by specify the same 
targetSdkVersion.
