I tried the same thing and get the same results, regardless of where the templates are stored (local and Intranet) and regardless of the security of the location (in Trusted Sites or not).
So, I'm not sure what's going on there. The documentation for the VSTemplate schema mentions nothing about trust/do-not-trust anywhere. The only difference I've seen between the VS2005 templates (that do not cause this warning) is they use Package and ID attributes with elements like Name, Description, and Icon. I don't know if that has the effect of "trusting" the package... There's not much documentation on these attributes; so, I'm not sure how to customize them for a user template.
