Hello Anil, Jan is correct in that the results from the KeywordToolService and the various ways of generating keyword variations available on our web sites are not meant to be identical.
As a general tip, I'd recommend you carefully set the languages and countries options when making getKeywordVariations() or getKeywordsFromSite() API calls. If you don't target relevant languages and countries you're much less likely to get relevant results.
