 I'm not sure how to answer your question, other than to say that I
don't know of any current issues with the AdWords API ReportService
that would cause data to be omitted from your reports. This sounds
like you're either making your scheduleReportJob() call from the
context of a different account other than what you intend, or that
you're specifying something in the DefinedReportJob settings that you
didn't intend. Without more information about the actual SOAP calls
you're making, though, I don't have any way of telling you what's
going wrong.
