Hi,

As for the version of the API to use, I would recommend v2009, since
the v13 service is deprecated and will be sunset in April 2010.  If
you are having problems using that service please include your sample
code, error messages, SOAP XML, etc.

Both services should return the same information however.  The
difference between the sum of the client account usage and the total
usage is due to calls that were made by the MCC account without
specifying a client account.  Various services can be called without
specifying a client account, such as the TargetingIdeaService,
GeoLocationService, and InfoService.  Also, cross-client reports are
scheduled as the MCC account and the API usage is not assigned to any
specific client account.
