Hi, So I can further investigate this, can you provide your clientCustomerId as well as your report definition <https://developers.google.com/adwords/api/docs/guides/reporting#create_a_report_definition>? If you are comparing the data with the AdWords UI (since you said that you are manually downloading the other keywords report), kindly provide the UI screenshot.
Also, if you can provide sample keywords (with ID or what ad group and campaign it belongs) that were not included in the API report, but you have seen them in the AdWords UI, it would help on the investigation.
