I use IMAP and I have the filtering set up the desktop client which I leave open all the time at the office.

The phone sees the same folders and the filtering was done already by the desktop client.

k-9 mail, which has been the most feature-rich free email app I've found.

I will also say that I think it would be a bad idea to try to do
client-side filtering on a battery-powered, small-screen, low-bandwidth
device. I just can't stop imagining edge- and corner-cases that could be
frustrating.

If you run your own email server, look into server-side filtering. Even
if it's not something you offer other users, it's the right way to do
this. If you're using someone else's service, ask them to do server-side filtering or worst-case scenario have a desktop app perform this for you.
