Good points and we are definitely thinking about how we can support
scenarios like this.

In the meantime if you are want to use agilo, we recommend to have
independent agilo installs for each of the projects.

You can link between instances with intertrac links
<http://trac.edgewall.org/wiki/InterTrac> which is not perfect, but
depending on the usecase can give you a big part of what you want to
achieve.
